From The very start of the series, when C.C. Shielded Lelouch when a bullet was shot to kill him, it was obvious this two have a possibilities of becoming a couple.

Lelouch was granted the power of Geass when C.C touched his hand after she was shot. Although their individual worlds are to far apart. Lelouch is the son of the Emperor of Britania while C.C. is just a some girl that the britaian force are out to get, the incident that these two have gone through makes them close.

There maybe not have many enough hints for a relationship to bloom between them in the first few episode of the anime. but as the second season rolls around, their mere aquatanceship takes a big turn. To the point where C.C. not only wishes for Lelouch to live a simply because he must in order for her own goals to be achieved, but because of the fact that she has grown care for him.
